Sorry for the bumpy ride this week with v0.30, v0.31

Hey all! Thanks for your patience while I work through stuff.

I had to take a week off for my Australia trip, and wasn't merging PRs, so we got pretty far behind. I'm caught up now, but I apologize for the long delay on some of them.

The deletions manifest approach didn't work out, so we're moving to tombstones. Unfortunately the ride got very bumpy here. I'm not sure if everyone finished migrating to the manifest, but now everyone has to migrate OFF the manifest and onto tombstones, and it can be tricky.

bd doctor --fix is your friend here. That, and ask your agent to help repair/upgrade your Beads database. Hopefully most people shouldn't be affected, but if you run into trouble, let me know. PRs are welcome as well.

I've also had to add a few new graph edges to Beads to support higher-level orchestration, so there are migrations needed. Again, super sorry, but I'm trying to keep Beads from changing too much, so hopefully this is the last of it!
